What about player controlled bosses.. Like in Evolved... ie group of 5 hunters vs a player controlled kaiju.

Or.. Maybe events like the scourge invasion before Lich king back in WoW.

That way, everyone wins.
Pve bosses, check
SMART boss, check
PvP.. Heck yea.

What about if fighting Kairu there is a very small window 2-3 seconds (either player driven or part of boss mechanic) that one or more players can jump down the nasty's throat and then attack from within?

This sounds really awesome, but unless bunch of mechanics are put in place, this can easily be abused by large clans. Especially if there are good rewards. People will just let their friends and clanmates kill the boss for easy loot, and the whole system would then be more problematic than beneficial.

But I really like the concept!

You mean kind of exactly like the Halo boss that I have described above?
Only the first Scarab had any real difficulty to it, all the rest were pretty simple to take down. Largely because there was no easy way to get onto the scarab for much of the fight against it, allowing its support to do the work while the scarab focused on ripping through the marine defenses.

The rest of the scarabs in the series had easy access to aircraft, so you could just hop in, paradrop onto the scarab, and 30 seconds later you were blasting the core and making your way back out. The elites with Energy Swords on the inside of the scarab were more of a threat then the scarab itself.
